I then ran a number of different diag programs to test the AUX RAM and 80 columns, it all passed and usually by now a failure would have appeared, as over an hour had passed.
It's currently running my simple print to screen test in 80 column mode, and I'll leave it that way for some time before I move onto running a game I know crashed for a few hours, see how it behaves.
We'll know by the end of the day, but I am very confident it'll be fixed :)

Ok, I'm calling it fixed, huge thanks to @Tomswork for the MMU again.
It's been running all day with various tests that I specifically chose to highlight the issue, this being the simple basic print test of:
10 PRINT "1234567890";
20 GOTO 10
When run in 80 column mode, this shows up the problem every time when alternate columns that are in the AUX memory card become corrupted.
Today it just runs and runs:
Once again, this is PiP mode on my display with VGA on the left, Composite on the right, and corruption free.

My 'spare' IIe board from a friendly user over at stardot arrived today:
I have to say it's immaculate, and looks at least as nice my own, though there are some subtle differences, like the positioning of the colour killer switch and there are some bodge wires on mine this one doesn't have.
If it turns out to be a later revision, then I may do a swap and keep my original as the spare, as it is tested and working.
I'm quite relieved to have spares of the custom ICs now at the very least.

Well, I was on the verge of throwing my toys out of the pram just now.
I powered on the IIe and all I get was a buzzing noise from the PSU. No power on, and the power LED on the mainboard was flashing.
Quick check and voltages not happy at all. Damn PSU what the hell is going on with PSU's at the moment god damn it!!!
Luckily, I popped it out and found that there was a dry joint on a resistor that gets quite warm, so I reflowed it and happily things are back to normal. Phew.
Sometimes an internal PSU is just not the best thing...
