I received my Xilinx programmer, and I was able to update the firmware. The good news is that the card works again (yes!). On the other hand, the switch still does not work!

We don`t know send it back to the seller and explain what happend
Also if you have multimeter check that there is around 3v on the each of the two disable pins

I did a flash again just in case... No difference, with jumpers on or off or even without jumpers at all. The card remains activated.

Ok help me out here. If you have some dupoint wires try and short the shown pin here on the disable header to GND or VCC33.
Remember the enable/disable only takes effect at reset or power on. if you change it with the machine running it wont do a thing.
I wonder if your reset line has an issue and thats whats causing this.
