I use a SCSI drive to boot and sorted the HDDriver so I can boot first from my IDE device.

You can boot HDDriver from Floppy and sorted it so the IDE device is first ...
This is presumably that patched 3.06 because it's the one Matthias installed on the Thunder.

I do have a BlueSCSI on the SCSI bus, so maybe I can persuade HDDriver to boot from that, and just use the CF card for storage.

You can recognize this patched version because the boot logo looks different. I can confirm that the patched version of TOS 3.06 can boot from the IDE interface of the Thunder. As with all hard drive interfaces, the IDE drive (CF card) needs to be setup accordingly, because Atari TOS is a lot pickier than EmuTOS in that regard.

Very briefly summarizing the required setup: I recommend setting the Thunder to Smartswap IDE mode (which is the default jumper setting, iirc). Then partition the CF card using HDDRIVER's HDDRUTIL for "TOS&Windows" compatibility, making sure that byte-swap is not selected. (Because Smartswap already takes care of the byte-swapping that is usually required with IDE.) Reboot and install HDDRIVER to the C: drive of the freshly partitioned CF card.

Ok, I don't think I set it to "both" in compatibility. I think it was just set to TOS (because it's going to be inside the TT, inaccessible day-to-day, I didn't see much point in making it DOS-compatible).

If it turns out that's a requirement, then I guess I have another copy-everything-over-to-SD / repartition / copy-everything-back-again cycle :)
