VGA for me. I've never seen the effect you're describing here on any of my SVGA CRT monitors here using equipment with factory designed (S)VGA out.
I sometimes see effects like this when connected to an LCDTV via RGB SCART. This is normally due to the analog quality of the RGB output from the computer plus the way the LCDTV samples the incoming signals.
Is the line issue not due to some sort of analog effect that might be negated by the correct use of PCB discrete components? A pull-up/pull-down and/or voltage level correction (e.g. in-series resistors)
I don't know about Apple but there are some computers where the video out analog signalling inaccuracies were used to generate extra colours when using composite monitors. This sometimes didn't work / had unusual effects with VGA monitors.

The VGA is coming via a v2 Analog card which is a modern add in to get VGA out on an Apple II, so it's pretty well thought out so I don't think anything like pull ups are required as it's more of an Apple thing.
The NTSC Apples certainly used artifacting to get extra colours, but as Stehen said, it shouldn't do that for PAL. I will probably fire off a message to the dev, see what he says.

I suspect what you're seeing must be a side effect of "Hi-res mode with simulated NTSC artifact color" rather than deliberate?
But it might be unavoidable?
I hadn't realised that this was a discussion about the effect of the application rather than VGA in general.

If the Apple II stored it's video data in luma+chroma format rather than RGB it might not be possible to convert back to RGB without this effect.
Although I imagine it could be mitigated with post processing depending on the power of the Pico

Tbh, I'd play games using composite and use VGA for everything else

The VGA for everything else is definitely a winner for sure, and I need to look at more games and graphical stuff to see what's what.
